New York City's my favorite city to visit with teens; it's hard to pick a favorite thing to do, so I'll just link to Twenty Top Things to Do in NYC, which also has a couple of outings I haven't tried yet. (Like Scott's Pizza Tours: combine New York City history and good eats.)
The image to the right shows Top of the Rock: 30 Rockefeller Plaza is a landmark in midtown Manhattan, and its observation decks have terrific views. Other suggestions include the Natural History Museum, "The Beast" Harbor Tour, Blue Man Group, the Lower Eastside Tenement Museum...
The Big Apple is great with younger kids too: try New York City Toy Stores that are like entertainment venues with fun on-site, and also check out Toddler Friendly Attractions from About.com's New York City Travel website.
